Yes, you want to make a bootable USB that will install ESXi (since, as you mentioned, the server has no CD / DVD drive), but why not use the bootable USB you create to install ESXi on a different USB drive (which would be the installation target) and not have to worry about your ESXi installation being part of the server's local storage?
